If one's just gonna use that feature occasionally, one can copy the sprite to the clipboard, then paste the clipboard contents over the sprite, thus restoring the transparency.

That's not really an issue; the transparency of sprites without an alpha channel is determined by stating a palette index or corner-pixel, not layers (which get flattened during saving anyway).

The question is, by which method does AGS determine the transparency after one closes the external editor? The one that was used last? Or the one that was originally used when the sprite was imported? Something else entirely?
