Yeah, I've talked with Alice and she knocks and I try to search the dresser and it still gives me the "can't search with him in the next room" message.
Don't worry about that now... just grab one item so you can come back later....

As I recall, the buttons I pressed were the Ark of the Covenant, Fountain of Youth, the island in the Atlantic, and the ship on the dune.
If I'm remembering correctly, those are all things that haven't technically been found... I think. The island I took to be Atlantis and the ship the Lost Galleon
Now, my question in regards to a note I found on Day 2... (spoilers)-

I flipped over the suicide note and there's something faint on the back. How do I make it more visible?
I finished the game, but I was missing some points... and I think it's because I never figured this out.
There are two clues given to solve this puzzle. One is in the game, the other is in the Paranormal Investigator's Handbook included with the game.
If you want the solution outright:

Saint Anthony is the patron saint of lost items, therefore the four buttons pressed must be "lost" items.
The serpent, crown, angel, and church are generic items, so disregard those.
If you read the P.I. Handbook, it mentions text from the Dead Sea Scrolls, which means they obviously have been found, so eliminate that. Also, it mentions the Philosopher's Stone was a metaphor and not an actual item, so eliminate that one too.
This leaves you with the Fountain of Youth, The "Lost" Ark of the Covenant, The "Lost Continent of Atlantis, and the "Lost" Galleon of the Salton Sea. Press those in any order and the box opens.

Is there anything in the room you haven't examined yet? That's a mighty fine table cloth, dontcha think? why don't you check that out?
There is an inscription underneath the tablecloth. Bianchi will reveal it says something like "do not touch with bare hands". What can we do about that?
Touching the plumber's outfit reveals an opera glove in the pocket. That's useful, ain't it?

First time you need to enter Bianchi's office:

Before confessing, put tape recorder (from actors' wardrobe) on shelf in confession stand.
Press "record".
Confess to something.
Ask the cardinal to give another confession.
Press play, and leave while he's listening.
Read the nametags next to the doors to find out which office is Bianchi's.
Second time you need to enter Bianchi's office:

I got the option "Confession" when I used the dialogue on him after seeing the confession stand. I assumed it was enough to have seen the confession stand (off the screen to the right from where the Cardinal is standing) to get that response, but maybe you also have to enter it and perhaps even try talking to the grate to discover that nobody's inside.
Anyhow, if you play around with the confession stand a little (the door is on the right), the option "confession" should appear the next time you use the question mark talk cursor on Cardinal.
So far, so good, but not I'm stuck. I've gotten into Bianchi's apartment and office, and I'm looking for justification to break in. I know it's something to do with the symbol on the suicide note, and the notepad on the desk, but how do I compare the two so it accepts it as evidence?

Copying the symbol into your notebook should suffice. Also, you have to talk to the Professor; he'll tell you that the Knights of St. Anthony are up to nothing good.

I am stuck - with many others it seems - with getting into the apartment for a second time. I can't find evidence although I have followed the hints here.

I have copied the symbol, identified it using Percy, asked the Father about it, asked the Cardinal about it, and researched it. Also, finding the notepad proves the note was written as a cover up. Surely this is enough. What am I missing??

on the first time when I'm with Alice after I get the keys Bianchi closes the door on her I can only look at the item but not use it. And then I can't get back to bianchi's home because Alice won't come back with me and I have to explore some more before breaking & entering to Bianchi's house. But I have no idea what I have left to explore

In Bianchi's office, there's a notebook with a strange symbol drawn on it. If you haven't already done so, go back there and use your own notebook on it to copy the symbol.
Go to Percy and show him the symbol. Talk to Percy about the Knights of St. Anthony. Go to Father McNamara and talk to him about the Knights of St. Anthony. If you go back to Simon now, you have an argument for breaking and entering that works a little bit better than "Bianchi eats babies".

If you mean what I think you mean, you need to go into your inventory and use the hand icon on the suicide note, Ben will turn it round. When you then examine it you see there is something faintly on the back. You then need to go grab a pencil from the police guy at the start of the police station and use it on the note to make the symbol appear clearly.
I hope this is what you meant, I thought you had to do this to complete the game though! So I'm a bit confused :)

Actually, you don't have to do that to finish the game -- you need the symbol, but that is also drawn on the notebook in Bianchi's office, and you can copy it from there. So while the flipping-suicide-note-thingy helps you get the extra points, it's not mandatory.
