I've managed to reboot the computer and got some explosive/timed explosive. Tried to blew the red cargo and got blew up myself... What to do?

I simply just placed the timed bomb on the blast doors. If that doesn't work you probably missed some trigger. When you look or use the blast doors does it say something about that being the only way to get to the captain?

checked the pc and went to the basement of the ship, but nothing more (other than picking dynamite/assembling useless stuff). Did I missed a simple step? Bug?

Reading about your problem tells me, that you seem to have the old version of the game, as the bugs in that game allowed you to have the items you say you have at the same time, which is supposed to be impossible.

The patched version is already released, so check the game's completion thread to get the latest version and try again!

Sorry for the problems the bugs caused...

In the corridors, you passed by three doors. (Chamber, C2 and C3) The one closes to the hypersleep-chamber is the one you need to enter.

I'm not sure what you mean.
All the doors you mentioned can't be opened, the only door that is open is where there's a bridge with an elevator in the middle that the player character doesn't want to use. The doors near the sleeping chamber are the blast door that doesn't open, the entertainment room on the east, and south goes to the aforementioned doors. So what do I do here? Where do I need to go and what do I need to do?

Hmmm... Very strange...

The room with a large biohazard sybol, a bridge and the elevator is where you are supposed to be goibg. The elevator is supposed to be available to you at this point and the character should have no problems in using it. I've never heard of this kind of problem before, as the radio messages in the engine room, with Ellie's scream in the radio, are supposed to allow you to use that elevator.
