  Stuck again...
Sure the solution is to simple cause again there's no puzzle:

I'm on the interceptor with Will and a Navy Guard standing on the deck.
I can't do anything cause there's nothing to do ...
Will, the Navy Guard & the Sea are the only active objects here.
but I can't do anything with these. And there is not even a puzzle involved...
Bit confusing in this game is that the puzzle's are solvable (till now)
but i got stuck twice allready at points without puzzles...

Also I have to get used to the fact that you sometimes can use the "use command"
allready on an object while your not really close near the object. (e.g. Docks & Ship)
When you tried that in classic sierra quest games you allways got the message
"your not close enough".
No big deal but just a slide different and therefor easy to "get stuck".

Still a great fangame, I think one of the best in the MI fangames section.
Now waiting 'till someone will make a nice crossover fangame
with MI & Indiana Jones combined 8)

There is a spot marked "hole" way below the water gush. I assume that's all you need, because I couldn't find it either, but once I knew it was there, the rest of the puzzle was obvious to me.

I got the sword from bartender, I tried giving it back to it rightfull owner but I get the message, "I can earn money with it". It would appear I need finding some store or someplace, but hotspots is very difficult in this game. Where can I get the money and from where?

Sorry, what I actually meant was that I was unable to move - I thought there was something else I needed to do here. As I can see that there isn't,  I'll try again to get Jack to walk away.

I've tried again and literally Jack is stuck - I can't get him to walk away from the barman.

Yes, this have to be some kind of bug as I discoved that in other place. I suggest saving your game when entering new area.
