I am not sure how to proceed with following items:

Playing this now. You can't clean the ink blot from the book, but you can still make out the ingredients.
Looks like you have the one on the right, now you need the one on the left.

I have followings not sure how to use them:

Animagical spell, 2 nails, fishing net (got mouse) and 1x healing experience after giving 43 coin

Area which I not sure:

1) Treasure chest after dealing bolder, there a note to return W.C.P)

2) While at that wizard castle (he mentioned some spellbook being inside some boat or ship)

3) Clue man asking for sandwhich
4) How to enter light house
5) Getting some document to enter city where armour guard is

I've found the location, but the machine won't work.

You can fix it with something in your inventory.

Full puzzle solution:

Enter the window. Examine the machine and the missing parts. Use the nails to complete the circuits. Turn the knobs until the machine spits out a floppy disk.

Go back to the boozer/pub and ask for the guy mentioned in the note.

The barmaid will say there is something of his in the forgotten goods counter. You can get it by bribing her. NOTE: There is a bug in the game. I had these dialogue options disappear on me and had to go back to an earlier save. Make several saves and save often!

This is the treasure chest. I assume the pirates brought it or stole it. Getting this is the goal for act 2.

I'm not sure if I recall this correctly, but I think you need to use the healing experience, if that is the note written in a different language.

Where can I use it?

Again, not totally sure, but I think it is in the alley with the matrix-like wall. You will get the sandwich as a prize, IIRC.

If this is not correct, don't worry too much. The Clue Man is optional and not essential for completing the game.

No, that healing thing was received when giving 43 coins before using stick on bolder

I presume you were taking about magical entrance?
That was the place where translated note (found on tree with 2 nails) got used for receiving Animagical spell. It is unclear 1x experience fit and it makes using that on someone that hurt like dr wheel when wheeling down stair. (wizard castle) but it's not possible yet

Schmellsville - I don't remember if there was something there or not. I did the dialogue, and that can be done in different ways.
