I have taken the clean backbone and placed it in the pod. I have transferred the pyramid on the clean backbone, and then, what? I don't get any messages.

Have I missed something?

You transferred to the backbone on the right? That's the clean one. I'm pretty sure you should get a message that something has happened.

Yup, as Andy said, transferring all five pieces of the pyramid onto the backbone on the right (the lighter colored backbone) should progress the game.  There's no reson that it shouldn't work...
